چکیده

Since it is not possible to compute E-scores for 10-mers from PBM data, we used 10-mer pseudo-intensities to perform an analysis similar to the one described in the main text for 8-mer E-scores. We estimated the 10-mers intensities from the 7-mer and 8-mer median intensities. Let X = X1X2 . . . Xk be a DNA site of length k, with Ik(X) it’s median intensity, and Ek(X) it’s energy. Then the intensities for all 10-mers are computed in the following steps: compute all 7-mers and 8-mers energies from 7-mers and 8-mers intensities (Eq. 1); compute all 10-mers pseudo-energies using additions and subtractions (Eq. 2); from pseudo-energies, compute all 10-mers pseudo-intensities (Eq. 3).

COUGER—co-factors associated with uniquely-bound genomic regions

Most transcription factors (TFs) belong to protein families that share a common DNA binding domain and have very similar DNA binding preferences. However, many paralogous TFs (i.e. members of the same TF family) perform different regulatory functions and interact with different genomic regions in the cell. A potential mechanism for achieving this differential in vivo specificity is through inte...

Combinatorial binding of transcription factors in the pluripotency control regions of the genome.

The pluripotency control regions (PluCRs) are defined as genomic regions that are bound by POU5F1, SOX2, and NANOG in vivo. We utilized a high-throughput binding assay to record more than 270,000 different DNA/protein binding measurements along incrementally tiled windows of DNA within these PluCRs. This high-resolution binding map is then used to systematically define the context of POU factor...

DNA regions bound at low occupancy by transcription factors do not drive patterned reporter gene expression in Drosophila.

In animals, each sequence-specific transcription factor typically binds to thousands of genomic regions in vivo. Our previous studies of 20 transcription factors show that most genomic regions bound at high levels in Drosophila blastoderm embryos are known or probable functional targets, but genomic regions occupied only at low levels have characteristics suggesting that most are not involved i...

Transcription Factors Bind Thousands of Active and Inactive Regions in the Drosophila Blastoderm

Identifying the genomic regions bound by sequence-specific regulatory factors is central both to deciphering the complex DNA cis-regulatory code that controls transcription in metazoans and to determining the range of genes that shape animal morphogenesis. We used whole-genome tiling arrays to map sequences bound in Drosophila melanogaster embryos by the six maternal and gap transcription facto...

Vertebrate Paralogous Conserved Noncoding Sequences May Be Related to Gene Expressions in Brain

Vertebrate genomes include gene regulatory elements in protein-noncoding regions. A part of gene regulatory elements are expected to be conserved according to their functional importance, so that evolutionarily conserved noncoding sequences (CNSs) might be good candidates for those elements. In addition, paralogous CNSs, which are highly conserved among both orthologous loci and paralogous loci...
